This is a known issue and Autodesk's development team are working on a fix, hopefully SP1.
However, there is a workaround to get back the functionality, by turning off the Marking Menu (to do this go to View > User Interface > uncheck Marking Menu).

Unable to Turn Visibility Back on in an IPN
In an Inventor 2012 IPN, presentation file, you may have found that after turning a parts Visibility off, a right click > Visibility, does not turn it back on.
